Ideally you want to start with your "best" (ie - the one you use the most. Unless you're perverse and like crap guitar sounds?) clean sound, then tweak the pedal. I'm assuming your not gonna use it on an already distorted amp?
If you don't have a clean sound, or you don't know how best to get one (i hope i'm not being condescending here)... start with all your EQ knobs at 12 o'clock, then adjust the volume to the level you want... tweak the EQ until you get the kind of tone you want. Add reverb (if your amp has it) if you want some.
Set all the knobs on the pedal at 12 o'clock, put the volume on zero. Turn the pedal on, and raise the volume to the desired level, then tweak the EQ and the gain to how you want it. Turn off the pedal periodically to make sure you're not too loud or too quiet when you're using the pedal. You might have to adjust the volume while you adjust the EQ as things like mids can often boost the volume.
That's how i do it, anyway.
